So my game CD is a bit scratched up which is why I need to burn it on an empty CD. But I am afraid I will lose my saved game data! Does anyone know if it will or not??

"Burning" is a misleading term. It does naught more to the original than scan it thoroughly. However, most newer discs carry a variety of copy protection methods, so it might not work. Moreover, a serious scratch might render it unreadable.
Regardless, it would be highly unusual for saves to be stored on the cd - it is efficiently packed and difficult to alter, that's why installation on the pc is required. Your saves are somewhere on your hard drive (likely either the game's folder or user, if the devs know what they're doing), seek the game's name and "saves location" to learn.
