Water is inherently clean by its very nature. Why? It's just a compound of Hydrogen and Oxygen. How is it water is 'clean' and other compounds/elements are not?

Water is not inherently clean. Clean simply refers to a given level of purity. "Clean" drinking water is water that is considered safe to drink while not being "pure" water i.e. containing zero impurities or other substances. Any substance that is pure (100%) can also be considered clean if it consists of that substance and that alone.
