I am holding a Canadian Citizenship and I understand I can visit Japan without visa for 90 days max. If I leave Japan to visit Korea for few days and come back to Japan, does the 90-days-of-visiting-permission start again and do I get to stay for 90 days from that day?

There is no exact rule as far as I know. It is possible to do as you described but to my knowledge whether you will be allowed back into the country or not will be depending on the immigration officer handling your case at the airport. If you try this you should definitely make sure to have a solid reason for your coming back to Japan this soon, just in case they ask for one. Be aware that this is not an absolutely safe way to re-enter the country. You might be denied access.
