Which subatomic particles take up most of the space of an atom?

That's a difficult question to answer. Protons and neutrons are a lot bigger than electrons and they reside solely within the nucleus. However, that's only if you think of them as particles. If you think of them as a probability cloud, that covers a bigger "area" than the whole nucleus but it's less dense.
