Shortly before the Europeans arrived, an epidemic killed 90% of the tribes along the east coast. There just weren't many natives to deal well or poorly.
When the settlers headed west, they considered the natives to be vermin. Their attitude was "Get out of the way or get killed." It's hard to think of any "best way" to deal with that.
This is a self-biased answer. One answer and you are a bigot and the other you are liberal dope.
Best method for both sides would have been to collaborate and establish boundaries without close frontiers. Meaning there would have been an established area which would have been a neutral buffer zone where no one could move, hunt, farm or travel unless through the permission of both sides.
However, there is no true answer. Both sides wanted to kill each other. You are a savage and you are a land grabbing pale face. Even know there is discrimination to our Native Americans and the Government has moved them into horrid conditions where they are forced to live.
