Last I heard the leading theory was the astroid impact killed most of them. Also, once mammals became the leading species on land the food chain differed greatly making it harder for megafauna to survive.

In the end it is because they weren't well adapted to what the world became, no matter what reason for the change. The most popular theory is an asteroid that hit the Yucatan, but it really comes down to the fact that they couldn't keep up with the changes the world was going through and died while other animals that were the ancestors to the modern animals could and lived.
