If a man is in the process of filing for a full legal name change when his child is born, can he use the legally changed name instead of his own birth name on the child's birth certificate? For example, if John Smith was in the middle of changing his name to Jack Doe, could Jack Doe be listed on his child's birth certificate before he had an ID Card that said "Jack Doe" on it?

If your legal name change is not complete and you have a certified copy of the change the old name has to go on the birth certificate. I would suggest not adding it then doing it later. They'll ask for ID and your drivers lic will still have your old name.
