(I’ll use John Edward Doe for an example) Okay so my grandfather, John Edward Doe is the third. His father and grandfather were John Edward II and John Edward Doe jr. respectively. Well my grandfather had a daughter so it wasn’t passed down right away, and my name is not John. I share the same middle name. Does that qualify me to be the fourth?

Sadly, I don't think so. But if your middle name is passed down, you can say that you're from that family line I suppose. Passing down middle names and surnames is probably a very common thing.
Take Martin Luther King as an example. If Martin Luther King Sr. named his child Thomas Luther King, it wouldn't exactly be the second of the kind. But he could call himself the second of that family line.
