If cells had eyes, had the ability to process light to make up an image (just the way humans do) and to understand what they're seeing, would they be able to see atoms?

No, because atoms are smaller than a wavelength of light. Human hair is 17 to 180 millionths of a meter, and a red laser pointer is about 2/3 of a millionth of a meter. So a single hair might be close to the limit of resolution, in red light at least. A green laser is about 1/2 of a millionth of a meter. Here is how you measure hair:
