I'm going to apologise in advance if I don't give you the answer you were looking for.
Horses have always been prey animals, and will always have to be taught what to trust and what not to be afraid of. For example, jumper horses must be taught to not shy away from "scary" jumps, and working horses must be taught to pull and carry heavy loads. Humans have to be gentle and understanding with the horse in order to communicate properly and develop a strong relationship and bond of trust.
Horses did not evolve. Horses have always been horses. Their character and their relationship with humans have always been the same.
All science is based on observations. Things that have not been observed are science fiction and they can be anything your story telling abilities can support.
