I saw an episode of forensic files wherein refractive indices were used to prove that a man hit someone with his car because windshield glass indices matched. But wouldn't this simply prove that the victim was hit by a vehicle with a windshield of the same model as the suspect? If so, doesnt this seem to be misleading to jurors?
Do windows of the same kind have the same refractive index?

Well it depends on how what you mean by "same kind"
If you mean the material, then yes. A glass and aluminum mirror without any scratches would certainly be more dull than one that is flawless.
In addition, unevenly distributed glass in the making process will also affect it.
