I recently applied for direct deposit. The deposit fails to post to my account. Employer issued me a paper check. The next day the direct deposit was posted to the account. Can the employer tell if I was overpaid in this matter?

Give the check back. NBD. If you already cashed the check then yes, you should notify the bookkeeper and refund it.
